CrisprGE Resource Architecture



CrisprGE is a central hub of CRISPR based genome editing. Database contains total of 4680 sequence entries from 32 model organisms and 223 unique target genes. CrisprGE will be very helpful for the research community working in the area of genome editing. The database provides instructive tools like BLAST and Mapper as well as related links for CRISPR studies. This resource is freely available at http://crdd.osdd.net/servers/crisprge/

This user-friendly link allows you to explore the database different fields: (1) Organisms (2) Gene/locus (3) Target (4) Cell line (5) Assay





Search


Search is provided with two options:

Field Search: Here you can enter the query in the given box and can perform quick search based on any of the 10 fields like CrisprID, Organism, Gene/locus, Target sequence, Modification, Genetic modification, Location, Cell line and Assay. User can also keep the default “All” option that will search against all the fields in the database.Search type option will allows retrieving either match containing the query or an exact match.

Output: The result page from this search will display 11 fields where 10 fields will display experimental data and 11th field is of reference of paper. User can sort the data by clicking on the column header and typing in the boxes given under the headers can do filtering.






Advance Search


Input: This feature helps you to search the database using conditional (AND/OR) and logical (=/like) operators. For example, you have obtained a result for Homo sapiens against organism field; you can add N number of keywords just by clicking on Add button to build a final query.

Output: In the example below results obtained from this search will retrieve the Homo sapiens corresponding to gene entries.






BLAST CrisprGE


BLAST CrisprGE tool Will help the user to align their desired sequence with the target sequences from CrisprGE repository. This tool will help users to find best possible target site matches/hits for their gene.





BLAST NTdb


BLAST NTdb will help the users to align their own target sequence against the NCBI nt database. The output of this tool is similar to standard BLAST output.





CRISPR Mapper


CRISPR Mapper helps user to find possible off-target sequence regions within particular gene or genome. It helps the user to explore the perfectly matching CrisprGE target sequences on user provided DNA sequence, which generates a list of target sites with detail.
